Im not really sure why its like that. Another guy who use to work on this server had it setup that way for some reason I guess. All im really concerned about is saving the MYSql Data and then I will blow this box away and start fresh.

Since someone ran fdisk on your root volume and partitioned it, it is probably not recoverable.
You could boot the DVD in rescue mode and try to mount your home lvm and copy off any valuable data.
