Never mind about the ntpd and ntpdate. I looked into that and it does not use ntpdate at startup at all. It is just there in shut down to make sure if it was running to shut it down.

The system does need the ntpd to update it's clock and it looks to be running fine. it starts ans stops without problems.

Any other ideas?

Looking at this closer actually the machine stops just after shutting down iptables. Much closer to the end of the shutdown process then I thought. So it is possible that it got though shutting down everything it just did not send the power down instruction to the hardware.

Does that help in finding the bug?

System magically fixed itself after another yum update. Powers down now at shutdown. Don't know what the cause was or the details on what fixed it but whatever works.
