Hello.
I'm new to Centos and Linux. I have inherited a system with no protection. Is it possible to backup the current Centos 5.6 physical setup and restore it to a VM?
If so, can someone point me in the right direction?

Yes, you definitely need to do something with that - 5.6 dates from 13 January 2011 and if it's been unpatched since then it is extremely vulnerable.
There is an app in CentOS 7 in the virt-v2v package, called virt-p2v which might help but I do not know how good it is nor how successful it is and how much tweaking it might need afterwards.

The future appears to be RHEL or Debian. I think I'm going Debian.
