root refused access

Recently lsof has started to report an error message:

lsof: WARNING: can't stat() fuse.gvfsd-fuse file system /run/user/1000/gvfs
      Output information may be incomplete.
before completing as normal.

As root, ls -l /run/user/1000 shows:

(where XXXXX is the username associated with UID 1000).

As user 1000 I can see:

SELinux is permissive.

So two questions:
1) Why can't root see the information?
2) Is this empty directory needed?
