With all due respect (see how that sounds in reverse?), we do not support home written scripts and the security vulnerabilities they open up on your server. You need to review ALL of your site. If this is a company then you might want to investigate getting some pen testers in to check your site out. It's obviously insecure. The sheer amount of work involved in discovering security vulnerabilities in user code makes it off topic on these forums.
The future appears to be RHEL or Debian. I think I'm going Debian.

CentOS 5 and 6 are deadest, do not use them.
