I used ubuntu for a long time for hosting hlds. And last friday I switched to CentOS 5.6. Did a minimal text installation from 1st disk and running hlds. Now Im getting 300-400fps in hlds where as in ubuntu I used to get 700-800fps.

Though ubuntu has a default kernel hz 100 and centos 1000

EL6 claims better performance. You might want to try CentOS-6.

but on 5.6 some ppl getting high fps..

That is way too nebulous a statement to support a contention that you should be getting better performance.

Some people may have killer hardware, or be expert in kernel tuning, or tweaking BIOS settings, or be running a custom kernel, etc.

You could try a real-time kernel but those are generally used more for predictable response than acceleration. Another alternative would be to try the latest ELRepo kernel-ml mainline kernel.
